Rockstar Launcher 'Verifying Download Integrity' Wipes Out My Mods!

Every time I install any mod that replaces a file in GTA5 now, whenever I start the game the Rockstar Social Club launcher checks for it - and then starts 'Verifying Download Integrity' and downloads the original files again, which both takes ages and wipes out all my mods!
Is this a recent thing to stop modding? I don't see anyone else having this problem, is there a way to stop the launcher from re-downloading and replacing the altered files with the originals?

I don't understand. So if I have the ASI Manager installed (which I have done) the game will boot using the files in the Mods folder rather than the original files? Without any prompting from me?
