"Replace" vehicle mod parts glitchy

I'm having issues with some of my "Replace" car files where they are perfectly fine stock, but once you try to upgrade, they get all glitchy, parts floating everywhere, car dragging etc. Some of the cars, I have the "add on" version of and they work great. Is there something I'm missing besides replacing the files according to their read-me's? Do I need to go and delete other files so they don't conflict? If there is no "mods" folder with the download, is there anything else to try? Or is it more likely that this is more of an individual dev thing? I recently started using Easy Mods Folder add-on and while it does simplify things, I still have the same bugs. T.I.A
